Re-entry Visa & Non-japanese

I believe my story is typical.
 
I have been in and out of Japan since 1976. I was recently transferred from Hong Kong to Japan by my employer. My wife is Chinese (mainland with a Hong Kong travel document) and I have an adopted son.
 
Problem No. 1: Since there is no treaty with Hong Kong, although I am the provider with a 3 year employment , manager visa, my wife had a separate process which included an interview. Her re entry permit is like a book (Because Japan does not recognize the Hong Kong travel document), and her visa is another book (same issue). Quite a few documents (and expensive ) to get in and out of Japan.
 
Problem No. 2: My son. Adoption is not a recognized reason by the immigration authorities. Basically it took 6 months to get my sons visa, and it is only good for one year (Do they really expect a parent to travel without their children!) . This means although my wife and I have 3 year visas, my 11 year old son must wait in line, go through a screening process (and of course pay money) every year. Ridiculous!
 
I believe the control reasons for the above process have long ago lost their value. It is just a problem with two issues: Revenue needed (fees) to keep the immigration bureaucracy going, No. two: the fact that among government offices, the immigration bureau is self -financing and at the bottom of the importance ladder, which makes changes near impossible.
